I'm currently testing VNC Manager and I've found that if I use VNC to initially log onto a Windows computer, the wallpaper is not disabled. However, if I disconnect and reconnect the wallpaper is removed. Is there any way to fix this?

Remove Wallpaper is a server side setting. What you have described is not a bug in the VNC Manager.

Can this setting be altered on the server by remotely toggling a registry setting, then restarting the service?

Yep this can be done by using the new v3.6 registry editor. There is also another exotic way using the VNC Deployment Wizard. The Wizard can deploy customer registry entries, so this feature could be used to change the wallpaper handling setting.
